ideally you take that gunk off and then rub your core with a little alcohol before setting down that shiny new HSF and some AS3 on it.
EDIT: not in that order, first you scrape/rub then put down the arctic silver or other thermal goo, then mount the heatsink. just clarifying my mud.

Id recommended using 99% rubbing alchol if you have it, the old 70% achhol will work as well, but it could leave a residue (nothing serious)

Use a good lint free cloth to clean it ( ie. lens clening cloth, coffee filter works good)

next apply the new compound, Are you useing Artic Silver? If you follow the directions over at www.articsilver.com and you will be just fine.

We are not talking grain alchol right? LOL i woulnt use Jack Daniels to clean your core.

I would get some 99% Rubbing Achool if i were you ( or 70% if you can find it) The you need to clean the core. (the little square as your put it)

It is really only nessicary to clean of the core, (as thats the only point making contact with the HSF , but you can clean off the rest of the chip if you like, just be extremly carfull with it.

Also when using AS3, you ONLY WANT IT ON THE CORE!

Do not put AS3 anywhere else but on the core, its mildly conductive (being silver) and can mess up your chip, just follow the instructions at there site
