Ok, this going to make me sound stupid....

but I have to ask cause I am not sure. I just bought myself a couple of
IStar IStorm 8 for my HD's and it is the first time I have used an HD cooler like this. It is simple enough its a big piece of metal in which you but your HD, a big heatsink. My only question is that with it comes a tube of heat sink paste and I am not sure what to do with it. Cause unlike a cpu the HD does not sit on the bottom of the cooler/ heat sink cause in order to lineup the holes it won't. Could someone enlightenment on this?

The cooler goes over the top of your hard drive.

The thermal compound is applied in between the cooler, and the top of the drive casing .
